There is very little to go on here... except the scripts are not finding files which are present (I presume). The WRF and WRF-EMS documentation specifically states that the software must be run in a csh/tcsh environment. WRF-EMS docs also warn about library issues with Ubuntu, therefore do you want ...

No wonder you have problems!
You are using the wrong shell- install csh or tcsh and use that.

I wonder if intersection of the 800m domain boundary with the terrain is causing problems, you could test this by outputting MAX_CFL from the model and seeing where area where the timestep is likely being forced down. it's the adaptive timestep. One fix can be to set a mininum time step other than the default eg 3 sec. Failing that using a 1km fine domain should work and i doubt if you'll find much significant difference to 800m. I see your domains are quite small ~100X100 pt this could be the root of the problem...

I have discovered the root cause of the problem. The processing of wrfout files to initialise an off-line nested run has changed in UEMS. See- .../uems/data/tables/post/grib2/emsupp_cntrl.parm.ARW-pressure and notes therein. This parm file now uses all grib levels and also tropopause winds and has ...
